Default 24 volt system question

Essentially correct. Youc an charge each battery independently without
disconnecting them. Although it probably wouldn't do any harm I wouldn't
operate the trolling motor while charging.

I have been using this system with a Dual Pro for years. You connect one
set of leads to one battery and the other set to the other battery. In
this charger each bank has its own ground. Therefore each bank only
"sees" the battery to which it is connected.
